How to clean all the issues and reset the issue counter but keep the project configuration

Summary
While adjusting the Project Configuration until reached the desired results, multiple issues were created. Learn how to remove the issues created and reset the issue counter.
Solution
As a precaution, we recommend you perform a backup of Jira and your Database
There is no built-in method to reset the issue counter in Jira, but it should be possible to accomplish a reset of the project counter with the steps outlined below.
1. Deleting issues can be accomplished using the "Delete Issues" option when performing a bulk Change operation:
Perform a search with the required filters to produce a list of issues;
Select Tools > Bulk Change;
Select the issues you'd like to perform the bulk operation on, and select Next;
Select Delete Issues, and select Next;
If available, decide whether you'd like to send email notifications. Select Next;
Review your bulk operation, and select Confirm when you are happy with the operation.
2. Once the issues are deleted from the project a query can be run in order to reset the issue counter for the project, as documented on How to reset the project counter after moving issues.
