Summary
Unlike Jira Cloud where Atlassian provides the infrastructure and product, Jira Data Center is provided as a product only. Like many similar self-hosted web applications, the product itself does not provide full encryption at rest; rather, the platform that Jira runs is expected to, if desired.
Solution
As the owner of the underlying systems, such as the file system, disks, and database, you may enable encryption on them. For example, by the use of Self Encrypting Drives (SED), or via a file or block encryption solution such as LUKS, ZFS, or BitLocker
